Your noggin means your head. In casual English (US) we often use "head" and "brain" interchangeably. For example all of these sentences are correct:
"Come on, use your brain and figure it out!"
"Come on, use your head and figure it out!"
"Come on, use your noggin and figure it out!" (less common)
"Noggin" is more likely to be used for humorous effect. It's funnier to say "use your noggin and figure it out" than to say the same thing with "brain" or "head".
So "your brain in your noggin" is the same as "your brain in your head", but all three can be used to mean "the thing you think with." Hope that helps.
